The Croatia international missed Atletico's last two Spanish league games.
Atletico hosts their crosstown rival on Tuesday in the first leg of their final-eight tie, which will be a rematch of last season's Champions League final, won by Real Madrid.
Mandzukic has scored 20 goals in his first season for the defending Spanish champions.
